Is that a mean way of referring to an unwanted child?

Not at all. It's a term of affection for any given short person of some relation, used often in the media. It's prevalence in real life is debateable.

I call my oldest kid "Squirt" all the time. It's a term of affection, at least in my case.

------------------

"Squirt" can be mean or nice, depending on who is saying it, who it's being said to, and the tone of voice being used. In the comic's case, I would say it was in the "nice" category.
